Bluntly speaking, an imported clergy beholden to imperialist powers or even under the authority of some high priest on another continent is going to cause a dangerous degree of friction (the French model of Gallicanism has been proposed, but the French crown had both veto power over the selection of the Pope and an army in marching distance). You are going to need a native episcopacy or go fully 'low-church' for Christianity to end up a solid part of the Japanese theological mélange, and even then expect a lot of syncretism.
